It has something to do with the drop down menu to let you switch sites. Only one of my sites has this problem. When I use the drop down to switch to that site, the logo from that site is on the page. It looks like there is supposed to be an icon in that drop down menu. It looks like the code that puts it there expects it to be a certain small size, but it is actually much larger (122x150 in my case). The site with the problem for me doesn't have a favicon, it appears that Webmaster Tools is falling back to the main (large) logo.
That drop down has the id in the HTML: wmx_gwt_feature_SITE_SELECTOR
