You can use an e-mail client (like Thunderbird or Pocomail) to download the messages to your computer, or you can use a backup utility like:  http://www.gmail-backup.com/

Gmail backup appears to back up all the emails but what if I want to save certain ones to certain folders on my PC.  How would I do that?

Then in your case you might do better using an e-mail client so you can manually control which e-mails get saved in what folders.

I also found a roundabout way to do it by going to print the email and using the "Page" button in the browser of the print window to "Save as" a text doc.
