You can already use 16:9 aspect ratio with YT3D. Single or dual file has nothing to do with it.
Many people have aspect ratio issues because they are not used to edit anamorphic video. It's a shame because most video editing software can do it and it works just as easily as normal video when you take the time to learn how to configure you video editing software properly.
