Gmail does not delete any messages from your account (other than Trash and Spam after about 30-days).  If messages are missing it probably for one of the following reasons:

1.  Settings-Filters
2.  Settings->Forwarding
3.  Settings->POP/IMAP (access from a client, phone, utility, notifier, etc)
4.  Settings->Accounts->Change Account Settings->Other Google account settings->Authorizing applications & sites (access from a web-site, utility, etc)
5.  Manually (even accidentally or not understanding the difference between labels/folders)
6.  Compromised account (a sub-set of #5)

And I don't even know what the POP/IMAP settings are for...?

It allows other things (like your cell phone) to connect to your account and download/delete messages.

Was this a one-time occurrence, or is it an ongoing problem?
