I have seen huge drops in total links to my site within Google Webmaster Tools.
Traffic > Links to Your Site.
This is across a portfolio of various different sites.
At first I thought it was a result of the disavow tool used for 1 site, but this is across the board on different site profiles.
Strange thing is, still seeing many of the external links live on external sites, but no longer being picked up by Webmaster Tools (mostly do follow links).
Anyone know of any updates / changes here?
I've read the FAQs and searched the help center.

looking like a WMT hiccup as the link drop also affects internal links including links to the home page.

Are you sure? Many links we disavowed; and other links which were removed by webmasters - I was thinking that it finally refreshed today to accurately reflect incoming links not disavowed / actually still actively linking.

yes, I am sure.
This is NOT a sitewide reduction in backlinks rather the internal and external links to the index/home are not being reported.

I noticed, if all concurring websites have the same reduction there might be no significant change in ranking?

Am facing the exact same problem ! i thought there was an update or something, but i still can't discover the reason of that, as i cant find my home page links data anywhere !

Yes, i've seen this today too, on the one site I monitor closely.
The number of links has reduced by two thirds
Taken from a number of sites that has reduced by a factor of 10
Not sure if this is some radical update, or a WMT hiccup?
Not checked the search engine position yet ...... will do that now

Since today, the 'links to your site' have dropped from around 400 to 6 for my site too. I have not added any links, nor used link farming or anything like that. I'm afraid it will affect my rankings if this does not return to normal soon. Could it be due to updating the links by Google ?

I'm seeing a drop, too. Like Stevie_D said, looks more like a hiccup.
Google uses the disavow tool to basically look at the links in the file as 'nofollow' (at their discretion). The links still exist, so I don't think Google would remove them from WMT.
